From at least the time of the ancient Athenians, admirals have hoisted various flags as signals to other members of the fleet to take various actions. Originally, the flags were intended to convey a single message to all the ships of the fleet, often "come aboard the flagship for a conference" where the admiral could convey more detailed tactical directions.
